The one pill would free his mind from the tubes where the bodies were kept. Remember his life was all a computer program he was in, he gets his actual body back and begins living a real life.

Red pill = Be freed from the Matrix and wake up into real life, as when Neo wakes up in the pod and disconnects all the tubes from himself.
Blue pill = Return to life in the Matrix, ignorant of the fact that it's not real.
