If the wedding has an outdoor component, you've chosen the city very well: San Francisco has the most consistent temperatures of any city in the country, which is why many residents describe the climate as 'eternal spring.' As such, there really isn't a bad time for your wedding, because it's never extremely hot OR cold in SF. What's more, there are flowers year-round. As I write this (in San Francisco), I'm looking out into a garden that has a lemon tree, day lilies, and roses. Beautiful!
That said, there are more sunny days -- and a more 'intense' profusion of flowers -- in the months of April, May and June.
The Palace of the Legion of Honor (which I assume is the museum you mean) has some absolutely beautiful grounds, and they'll be in all their glory in the spring.

*too hot*? Ahahahaha! It's never hot. It's never "freezing" either, though. I don't know why people keep saying that. Try living in Chicago during the winter with a week straight of below 0 weather THEN call San Francisco's 60 high/45 low weather "freezing". Ugh!
Anyway... the weather is warmest in late September/the first half of October... it's Indian Summer. March/April/May is best for flowers in bloom... though it's often also foggy around then.
The best combination of nice weather/flowers in bloom is in July and August.

I would suggest going in late spring or summer. It is most likely going to be nice weather at that time. Usually it is always cold there. When I went on my b-day in May it was freezing. It was like 65 degrees. Way different from a blazing 102 degrees in Sacramento a day earlier.

The best weather is in early October, though there won't be many flowers. Try late April/early May.
