Which wineries are best is really a judgement call and depends on what you are interested in.
Some of the notable ones (in my opinion) are:
Hess Collection - This winery is outside of Napa in the hills in a pretty wooded area. The wines are great and the unique thing about this winery is the free modern art museum. If you go, check out the flaming typewriter.
Silver Oak - Located in Oakville, this small winery is one of the top Cabernet Sauvignon producers and they specialize in making JUST ONE Napa Valley Cab each year. Their cabernet is fabulous...but costs $99 a bottle. The last time I visited you could taste for $10 and it included the glass. If you enjoy cab, I'd recommend this place.
St. Supery - They have lots of wines and an interesting visitor center.
Sterling - This winery is located in Calistoga. The tram ride to the top of the hill where the tasting room is located makes this a unique stop. Once in the tasting room, you are seated and servers bring the wine to you at your table.
Domaine Carneros - Outside Napa in the Carneros region, this winery has the best view of all the wineries. You sit outside on the balcony overlooking Napa Valley, relax, and enjoy being served sparkling wine and cheese plates.
Wine tasting in Napa can be expensive. Be sure to take advantage of the free wine tasting coupons available at the website listed below.

though I don't really care for the wine itself, without a doubt the one that most represents napa is Robert Mondavi Winery. Mondavi really put napa on the map in terms of world wide wine recognition. They have fantastic tours.
Domaine Carneros is great for bubbly. They have a wonderful tour and do a nice wine tasting on the outside balcony overy looking the napa valley. Very romantic at sunset.
Schramsberg, though pricey at $40 per person, is a great cave tour. Again one of the classical places in the valley. primarily bubbly with some still red wine. Currently the sparkling wine of the white house.
For interesting Hess collection, mumm and clo pegase all have great art collections ranging from impressionist to photography.
And for just plain fun, sterling vineyards has a gondola to ride up to the top.

We recently traveled there and absolutely LOVED the tour we took form Platypus Wine tours because they took us to THE best wineries that we had never heard of! Of course, we are all familiar with Beringer, Mondavi, KJ, Silver Oak (although we DO love that one!)-but the tour took us to the lesser known but not lesser quality wineries. Silverado-great wines, great friendly & casual tasting room, INCREDIBLE views! Next up was probably all our ALL time fav for most interesting, yet still high quality wines-Casa Nuestra Winery in St Helena. DO NOT pass this one up-a great picnicing spot next to the resident two goats (who also reside on one of their labels) and THE most casual, fun winery you will ever find...a great break from all the pretentiousness that somehow finds its way up there! Casa Nuestra was the only winery we bought a membership to and have kept because you will not be able to find it anywhere but there! Last stop was St. Supery-very quaint & charming old house on an incredibly beautiful vineyard, and of course-outstanding wine! We would really reccommend all of these, but for the most "unique" experience definitely try Casa Nuestra-you'll love it! As one of our fellow tourers stated-"that was so fun, they must be growing something other than just grapes there!"

Beringer.
I have a personal affront to Mondavi, so I do not suggest that one.
I also like Simi, but you really can't go wrong with almost any winery there
