MIT and Cal Tech are at the top.
These are followed closely by UC-Berkeley,Stanford, University of Chicago and the schools that are in the Ivy League. Most of the better state universities also have excellent science programs -- especially Berkeley (which I already mentioned), Georgia Tech and those in the Big Ten.

Which science? The University of Michigan has arguably the best psychology program in the country. UC Berkeley is a top astronomy school. CalTech and U Chicago have top physics programs. Columbia University has one of the best geology programs. Harvard has great biosci and genetics programs. Johns Hopkins has the best medical school in the country.

I heard the US Air Force Academy is really big on its science department.
However, you'd be obligated to serve in the airforce.
