If you are looking for just a week or two stay, sometimes normal business hotels are a good bargain and balance between price and location. One other suggestion is to book a major hotel in advance, then once in Tokyo, go to a JR Travel, JTB Travel or Odakyu Travel office and ask for a business hotel. Specify your preferred price and location and they might be able to find something that fits your needs. The reason why this may work is that there are several smaller and mid sized hotels that do not show up on interational travel agent's booking systems, and only appear on Japanese travel agent systems.

Go to Craigslist etc. and see if you can rent an apartment from an expat who is going home for the holidays. His company may be paying the rent, so it's straight up profit for him and a bargin on a nice place for you.

Try weekly or monthly apartments. I assume you are not looking for a long time lease? If so, looking for a regular apartment would cost you a lot, since you probably have to pay for deposit, real estate agent fee and so on.
