The spots look like black rust stains.

The black spots are caused by oxidation from being touched by people, or from items in the environment. Some plastics can cause them as well as paper dust from cardboard mounts, the cheap kind. If you have a folder you put the coins in and pushed them in with your thumb or finger then you did it. Use a clean soft cloth without fabric softener in it. It is not like state quarters are rare, so best to replace them now before some of them get a little more scarce due to hoarding of what is perceived as scarce ones.

Oxidization. If you want to clean them, use a weak solution of vinegar and water. The oils on your fingers transfer to the coins when you touch them.
