I'm not asking if they should have had it taken along with the first rounder they lost for Spygate. Basically I'm asking if there was any way that the NFL could have taken that other one away when it was a deal between the 9ers and Pats. Does the NFL itself (Goodell in particular) have any power over those kinds of deals?

The only first round pick that the Patriots would lose is the one they were entitled to get....Every team is given a first round pick and it is up to them to trade it away, lose or use it

No, because until right up till draft time the pick still technically belongs to the 49ers.

Uh...No, they couldn't...because the pick from the 49ers was received BEFORE the spy crap...and the pick DOESN'T belong to the 49ers...The deal has already been done...The 49ers already made the deal, and the Pats get to pick in the 49ers position...

Well, normally they couldn't of taken that pick.... But Goodell does have absolute power so he can do whatever he wants.
