Cheese is created by adding various types of bacteria to milk. The bacteria create lactic acid, which gives off carbon dioxide gas. Swiss cheese, which is properly called Emmental or Emmenthaler, has distinively large gas bubbles, hence large holes in the finished cheese.

The particular combination of milk (cow, goat, llama, yak) and bacteria used, is what causes each variety of cheese to have its particular color, texture, and flavor. One of the bacteria used in Swiss cheese, Propionibacter shermani, is responsible for the particularly large gas bubbles.
