It's a bit risky. To go to Manhattan you could take the AirTrain to Jamaica station (aka Sutphin Blvd subway station), which leaves every 4 to 10 min and takes 12 min to get there. At Jamaica you can take the LIRR to Penn Station, Manhattan which takes about 20 min, though it takes up to ~15min for a train to arrive:

You could also take the E subway (there are other lines but this is the fastest). It takes about 30 min to enter Manhattan but add 8 min to get to the 34th St. stop:

Both options will take you about 3 blks from the Empire State Building, though with the subway you could also get off at 5th Av. and take the V to 34th St./Herald Square which is less than a blk from the ESB.

I'd budget an hour for the trip each way, but due to the long lines at the ESB it may be too risky unless if you've bought a ticket in advance. Personally I'd go to Manhattan just to take a quick stroll (3 hrs max).

You could also take a cab, but that may be riskier due to traffic.
