I just moved in 2 weeks ago and am paying the first month's rent (after the initial move in fees) and I noticed that in my contract they didn't include the $10 extra a month pet rent fee. The are aware I have a pet because I filled out a form and had to pay extra on the deposit. Should I bring this up to them? If they notice it, can they legally make me pay it now?

You absolutely need to correct this. Even if no one notices now, they eventually will. You might not want to be hit with several years' worth of $10 when you are ready to move out. Besides, it's the right thing to do, isn't it?

I would get it into the contract so they cannot later say that you are violating the rental agreement. It would be easy for them to "lose" the pet form you filled in and just use the rental agreement.
