Rachel had left her with her mother. Rachel was going to go to Paris for a job and her mother was going to fly over later with her after Rachel got set up in the apartment. That was the story she told in the episode.
As we saw, Rachel didn't go to Paris. I always assumed that her mother still had her so Rachel could settle everything in Paris and move in with Ross.

Rachel: "Hi! So I just dropped Emma off at my mom's."
Joey: "Oh, you're not taking her with you tonight?"
Rachel: "No, we decided thatI would go ahead and set up first,and then my mom would bring Emma to Paris on Sunday."
