This was in one of my homework assignments: There seems to be a reason why... DOES ANYONE KNOW???

You need to observe the growth through the glass or plastic top, and not let additional bacteria or molds in or out while observing.

Because if you take the covers off several plates, you may
not know which plates belong with which covers, when the
time comes to cover them again.
If you label the bases instead, then it doesn't really matter
which cover gets used.
EDIT: Yes, I think science teacher's answer is the best one.
I should have known that.
