It's not going to happen at 3am on public transportation. Go earlier or take a later flight so you can go in the morning.

You might want to think about staying at a Narita airport or Narita city hotel if you have to catch an early flight. Skyliner+one night in hotel is likely to be less or similar than a cab ride all the way out to Narita. There is nothing in terms of public transit in Tokyo at 03:00. Narita area hotels are very reasonable since it has become much easier than it used be to get to the airport.

You didn't mention from which station in Tokyo you will be departing, so I presumed you will be leaving from Tokyo Station. Your latest option leaves this station at 9:15 pm, and arrives at Narita Airport at 22:56. Your other option is to take a taxi, but that will cost you a fortune.

If you really need to get somewhere, cab is your only choice...
All the public transportation stops running not too long after midnight (it depends on what line it is) and they don't start running back again til 4 or 5 or even 6 am.
Depending on where and how far you need to go, there are buses that run that late (overnight buses) but they go pretty far.... I took one when I was in high school, from Shinagawa to a ski resort in Madarao.

Nothing runs at that time in the morning, why do you need to get there so early, the Airport isn't even open at that time, thus nothing runs to it at that time. Even though many trains operate up to midnight, many trains stop running to Narita Airport before midnight, again because there are simply no flights that late.
If you have an early morning flight then I suggest you stay in nearby Narita City, there are plenty of hotels in and around the airport.
