Cells, especially if raw vegetables are eaten. Processed food eventually aquires a population of bacteria. Cheese and yogurt form because of the digestive action of bacteria which live in the cheese. Sometimes fungi are involved. Blue cheese is colonized by penicillin mold. Nematodes are so common that there are probably many kinds of these tiny worms which colonize food. If partially eaten, the nematodes in the mouth take up residence in the food. I can't think of any protozoans which live harmlessly in food; most of them are disease causing organisms. Sometimes animals are eaten alive. Raw oysters can still be alive when eaten. Some people eat living insects.
