Best sights of Athens are many but it needs someone to take you there.
However, The Filopapou Hill opposite the Acropolis is a nice place to view the Acropolis from afar. The Lycabettous hill also another point of panoramic view of the city from above, just as much as on mount Hymettus and the Kaisariani monastery on its slops.
Cape Sounion and the coastal drive all the way to the south of Athens.
Monastiraki and Plaka are also places you should visit and see. Thision close by is worth visiting together with all the rest antiquities of Stoa Attalou. Keramikos too with the interesting history of the ancient city.
For more recent Art, the 1st Cemetery is renown for the sculptures it contains. And then you can take a boat trip to close by islands Aigina ,Poros, Spetses, Hydra to name a few. Daily trips that can combine one or two or more of them.
The Museums are not mentioned since I presume those are already in your plans. There are many and most are close by, but time is the factor on their visit.

I'm not sure that Omonia Square could really be classed as an interesting site, but hey - lots of people like hanging around there at 3am, so maybe it is a site for some.

Don't miss the agora, the ancient market place at the foot of the Acropolis. I would also recommend trips to the temple of Poseidon & the Oracle of Delphi

If you have the time, I would suggest going to Corinth to visit the ruins there. They have a great museum as well.

Also traveling through the Corinth Canal is awesome.
