Most of San Diego is very spread out. But there are a lot of things to see in Old Town and Balboa Park, so you would want to stay centrally located near there. There are a few hotels in Old Town but most are concentrated in hotel circle. I prefer staying in Old Town because you can walk to restaurants and it is a lot more quiet than hotel circle. The embarcadero is worth a visit, so is the Hotel Del Coranado and both are easy to get to from Old Town. A little further away is the Wild Animal Park in Escondido, Julian the old western town and Temecula where they also have an Old Town and wine tasting.

Depending on when you go the price will vary. Right now the beach areas are a bargain. Try the Best Western Blue Sea lodge (Pacific Beach), its on the beach and close to Sea World, restaurants, and nightlife and has free parking. In Old Town try the Hacienda hotel. In the Gaslamp (downtown) try the Marriott, Hilton, Ramada, Comfort Inn Gaslamp or just opened Hard Rock hotel. FYI downtown is not a 'gutter full of homeless', San Diego is very clean and safe. Most downtown hotels charge to park from $12.00 to $30.00 per day.

Above are all good options; depends on your budget and interests and if you are bringing kids.
Another place to consider is the Harbor Island/Shelter Island area. Very central to everything and right on the bay; tends to be more reasonable pricewise than other venues near water. Close to airport also so convenient if you are flying to/from home. Of the two I think I prefer the Shelter Island hotels. There's lots of nice walks to both the bay side and marina sides of the islands.
I also recommend TripAdvisor.com to provide good information from people who've stayed at various places. I've used them lots of times and alway felt I got reliable information. Even the best place in town will have a few negative reviews, so I read their reviews to get an overall sense of any place as well as an idea of what the nightly rate will be.

I would stay at the Bahia Hotel since it's so close to the beach and Sea World. I'd suggest a hotel in downtown San Diego but it's a gutter filled with homeless people.
Get a rental car (public transit sucks) and cruise San Diego that way. Like people have said, SD is more spread out than places like Los Angeles and NYC. By the way, we're cleaner and classier than L.A.

If you don't live near the ocean, it's always fund to stay near a beach. The Mission Bay and Hotel Circle areas are centrally located.

You should try mission bay is a nice area with shopping center and sea world is a couple of minutes away from that location.
