Cumulonimbus are the main rain clouds which are black or dark grey.This is because,light can not penetrate through them as they are deep and densely packed with water droplets,ice and snow particles.
In general, the colour of a cloud depends chiefly on the cloud's relationship to the sunlight.If a cloud covers the whole visible area of the sky,the depth of the cloud determines the colour of the cloud;the deeper it is,the darker it is.

To start, our sky appears blue due to an effect called "scattering". Sunlight is made up of all colors, but the particles (gasses, dust, and water) in our atmosphere "scatter" the blue light wavelengths, making the blue color visible to our eyes.
Clouds are made up of tiny water droplets and/or ice crystals. These "scatter" all colors of light, which makes them appear white.
Clouds also absorb some light. When a cloud gets around 3,000 feet thick, hardly any sunlight makes it through.
You'll notice that the top of a rain (cumulus) cloud is usually bright white, while the bottom is dark grey. The bottom of the cloud is probably partially in shadow, either due to other clouds or the angle of the sun (since a lot of thunderstorms happen in late afternoon). Also, larger drops of water (the raindrops) sit near the bottom of the cloud (they're heavier) and absorb more light.
