There is wine tour from many high end hotels, and one from fishman wharf too.

Napa valley winne train is pretty cool, daily depature from Napa, $133 round trip including wine taste.

I've taken organized tours of vineyards, and I've done self-styled ones too. From those experiences, I can resolutely say the best way to see the wine country from San Francisco is to rent a car and drive yourself. This way you can pick and choose the vineyards you want to see -- maybe there's a special wine you drank on your first date? Go see that vineyard! -- and just as importantly, you'll control the timing and pace of the trip. The entire Napa/Sonoma lifestyle is about healthy, relaxed living . . . which is diametrically opposed to cramming yourself into a crowded tour bus and schlepping around at someone else's direction. It's a sheer delight to plan out a few vineyards to see, visit them, and make some 'accidental' discoveries along the way.

Please don't take the Wine Train. Not unless you want to see the backs of buildings, trash, and litter. The food is a bit unmemorable too. Occasionally you might get a glimpse of the hills or even a vineyard. It isn't worth the price. Call Evans in Napa. They run shuttles from SF to Napa, then they also have shuttle tours to wineries.
