1) Naked is an adjective and faked is a verb. The -ed sound in the word "faked" signifies a past tense of a verb.
2) Naked cannot be a verb. (I don't nake myself before showers). If naked was pronounced the same as "faked," it would signify to people that "nake" is the root verb.

I suspect it is because fake is the root word of faked. Naked is its own root word. The -ed ending is usually pronounced with a "d" sound or a "t" sound (as in "talked") and is only pronounced the way -ed is pronounced in "naked" when it is being read in old poetry to fit the rhythm pattern. An exception to this is the word "blessed"; when we talk about the "blessed event" referring to a birth, we pronounce blessed with two syllables instead of one.

English is a hodgepodge of words from various languages, including German, Latin, French, Italian, and others. These languages have different rules for spelling and pronunciation, and many of these differences still remain.
