That's a good question. I think you keep your points if the answer went through before the question is deleted. I haven't notice any point go down when someone's question is deleted after I have answered it, so it's a good hypothesis...don't you think?

You're not really being punished, per se because these "points" are intangibles you can't do anything with anyway. At the worst it's cost you to waste a minor bit of time. On the few occasions where that has also happened to me I do one of two things: If the question was significant enough that I feel someone really wanted an answer I'll attempt to e-mail the answer to them (if their profile allows it). If it was a more frivolous question just for fun anyway, I typically shrug it off and move on. As for what they do with the points, I've never paid any attention to that...now I'M curious.

You don't lose the two points. It is just like when you get best answer and the question gets deleted, you don't lose the ten points. You only lose points when you are the one that receives the violation.

I have never noticed a points reduction when that happens. If the answer was submitted then the points are automatically added to your account. I do know that I can no longer see the question or any of the answers.

Not sure, but I don't think you get any points unless your answer is submitted. If the question is deleted, your answer is null and void, and therefore you can't add points you never got in the first place.
