Great question. Let's take a look.
It probably makes sense to point out that Elway played in 134 regular season games in 9 seasons during the 1990's, Aikman played in 143 games in 10 seasons, Young played in 121 games in 10 seasons, Kelly played in 103 in 7 seasons, and Favre 129 in 9 seasons.
Statistically, Steve Young was by far the best passer, with a rating of 101.2 during the 1990's. Favre's passer rating was 87.1, Kelly 85.3, and both Aikman and Elway 84.5. You omitted Marino (139 games in 10 seasons during the 1990's) from your list, but his passer rating was 91.1.
Young averaged 228.6 yards per game, 1.7 touchdowns per game, and 0.7 interceptions per game. Favre averaged 239.5 yards, 1.8 TDs, and 1.1 Ints per game. Elway averaged 226.0, 1.3 and 0.8. Aikman averaged 206.7, 1.0 and 0.8, Kelly averaged 219.1, 1.5 and 1.1, and Marino 240.9, 1.4 and 0.9. The numbers would seem to favor Young.
Young by far had the best rushing stats as well, with 3,081 total rushing yards in the 1990's, 33 touchdowns and 6.0 y/p/a. Elway was the closest - 1,732 total yards, 22 tds and 4.1 y/p/a. Favre's numbers were 1,395 yards, 11 TDs and 3.9 y/p/a, Aikman's were 701, 9 and 2.5, Kelly's were 426, 5 and 2.5, and Marino's were 105, 4 and 0.7.
Aikman won three superbowls and no NFL MVP awards. Favre won one superbowl and three MVP awards. Elway won two superbowls, but no MVP awards in the 1990's. Young won one Superbowl and two MVP awards. Kelly won neither, though he deserves credit for his four straight trips to the big one. Marino won neither; his MVP also came in the 1980's.
Young was the 49'ers primary quarterback from 1991 through 1998. In those eight seasons, the Niners' regular season record was 95 wins and 33 losses, a winning percentage of 74.2%. I haven't done the numbers for the other quarterbacks, but I'm pretty sure nobody else comes close.
It's a great question, but this Jets fan has to give the nod to Steve Young.

Favre is obviously the best QB of the bunch, although most of his numbers have come in the 21st century..so if you're asking who was the best QB in the 1990's I'd go with Steve Young. He was only a starter from 1991 until 1999 but he put up very good numbers and took his team to the playoffs seven straight years. He is the most efficient QB of all-time (except maybe Brady) who just didn't play enough games to put up the kind of career numbers as a Favre or Marino. Also the best runner of the group.

Any of these guys would make a good arguement for the best of the 90's, and really none of them would be wrong. However, if I was going to have to choose who I would want on my team, I would pick Elway of the 90's without question. Being a Chiefs fan, there were too many times this guy came up with a 4th quarter miracle, and not just against the Chiefs. Good question though.

Thsi is always fun.The QB is never any better then the team around him.Just because nobody has picked Kelly yet I will.The name of the game is winning the Super Bowl with that Aikman wins.Stats only mean alot when your trying to grt in the Hall of Fame.Cosistancy is a major part of a great team.Teams can not win the Super Bowl doing a constant QB switch.So with that I am saying Kelly beats Favre.he consitantly took them to wining seasons and to the Super Bowl.

Best football quarterback amongst them is John Elway. He was talented, a fearless leader, and a workhorse with an unparallel desire to win the big one. A big personality and dedicated. Plus, it took years to earn those two superbowls. They finally recruited the right horses to have a complete team. He never slowed down and could run and had a cannon for an arm. Took his licks like a man and always got up with a big grin. He is the real deal like Farve. The have it all. Two real tough guys.
