Thomas Eli is nice and I think it works well to honor an Elizabeth and a Thomas. Or maybe you could do Elias Thomas or Elijah Thomas.

Very cute, but you could also go with Thomas Elijah or Elijah Thomas. Not exactly the Eli you're looking for, but I do believe it would still serve the purpose that you're going for.
Congrats...little boys are great. Mine's almost 8 1/2 mos old.

Eli's kind of old school. I suppose since it's a middle name you could get away with it, especially as it will be in honor of his grandmother, but...I don't know. The two names together don't really flow.
I like the Elijah suggestions above.
