Bus is the cheapest way, if you have time. But if you don't haave a lot of time, it's best to fly. A ship is not an option I think. The train would be a good idea too.
As for Athens, it is a big city, it has a lot of monuments, museums, etc., but no, it doesn't have picturesque island architecture on a caldera cliff, apart from the Anafiotika neighbourhood in Plaka, under the Acropolis.

Presuming you have the visa to enter, the cheapest way is either the bus or the train. Most likely you will have to change in Thessaloniki in both cases. On the links given you will find the appropriate way to your liking.
By sea the only way is by joining one of the many cruises that depart from there providing they take passengers on the way back. But that will be above cheap.

I would presume the bus is the cheapest way and you'll get to experience the great scenery on the way down. Athens doesn't look like Santorini, if that's what you're asking. Athens house are mostly blocks of flats, A concrete jungle as most capital cities are.
