It relates to the "legs" which there are two of....(and two leg holes)...So, since a "pair" of legs go into them.. I guess they thought it was appropriate to call them a "pair" of panties...

I believe they are talking about each pant leg.
One pant leg... a pair of pants.
I guess one pannie would be the hole you put your leg through.

Also like a pair of scissors. One scissor would be one blade.

probably the same reason that jeans and shorts are plural...
I'd guess that it is because it has a pair of openings for your pair of legs.
