If you leave it in the pot, it will greatly restrict the root growth, which is bad... As the other answer said, transplanting Swords often leads to yellow, glassy leaves, but they will soon regrow to their former green glory... To plant my plants, I put the base of the stem and the majority of the roots between two of my fingers, and use my thumb to make a hole in the gravel or sand... From there, you simply turn your hand, leaving the roots and base in the substrate, the leaves and stems above, and possibly a few trailing roots that can be easily buried. They will do best planted in the gravel. Also with Amazon swords they tend to die back when you move them to a new tank. Don't let this worry you they will grow back.
