Primarily the sheet metal and front end.

Fat Boy has a fatter tank, front fender, smaller dia. front wheel (i believe a 18")and shorter forks, also a kind of bulky head light.Oh yeah, and low ,wide bars.Fat Boys almost always have the solid rims.

Softail has a sleaker tank, taller forks, a 19" or 21" front wheel a trim front fender and usually a smaller set of bars.
Softails will have either spoked wheels or spoked mags, but seldom the solid rims.

The most important point is that they are both softail bikes, referring to 1 as a softail over the other is just wrong. Softail refers to the hidden rear suspension that makes it look like a rigid aka chopper... while still getting a nice cushy soft ride
A fatboy has an FL front end (touring type bike, same as the road kings and electra glides) where a custom has an FX front end (cruiser type bike, same as dyna and sportster)
A fatboy has heel/toe shifter and floorboards, where a custom has forward controls and pegs
Other than that, the other differences are cosmetic, they have the same drivetrains and are probably within 100lbs of one another.

The fatboy has a wide shorter front tire that usually rides smother. The softtail has a larger skinner tire that does not soak up the bumbs as well but looks nicer ifin that is your thing. I can not remember is the fatboy is a softtail or a dyna model. Myself I like the fxdwg.

Style is the big difference.
I like the Softail because I am not a fan of the land yacht look.
Both bikes are great to ride.
I depends on what you like.
I never have owned but one bike with the original paint job.
I usually get them pimped out with nothing you would ever see on another bike.
THAT is what makes a bike yours.

Fatboy - typically ridden by idiots, lots of weight, little power, everyone has one but those that have them think they are "individuals"

Softail Custom - see above
