I'm not sure what you mean by better, but Genghis Khan's empire was larger and lasted longer. Genghis Khan was the first ruler to allow religious freedom in his empire. His capital city was the first (only ?) in history that had christian churches standing beside synagogues.
Genghis Khan's military tactics are still taught today in military schools.

Though Ghengis Khan has gotten a very bad press from his victims, he had the most extensive empire ever, about twice the length and breadth of Alexander's reach. His was the only multicultural empire since the Roman's, and more was borrowed from his example and rule than is immediately evident. The effects of his conquests lasted 500 years, and his descendants had influence until modern times from Central Europe to China/Japan. Alexander's legacy remains in the namesake cities still existing, and the heroic model he left.

Genghis Khan conquered more territory, but that may be a function of the fact that he lived longer.
Also perhaps because he lived longer, Genghis Khan also proved himself to be an able administrator of such a vast territory. He was able successfully to pass on his rule to his (grandson?) without the empire collapsing. Not so with Alexander; after he died his empire was divided among four of his generals.

I would say Alexander, but only marginally. My impression is that Alexader built his empire from nearly nothing to the largest ever at that time. He personally led his armies in their conquests. Meanwhile Genghis inherited a larger empire than Alexander and had several generals leading his armies in their conquests. Genghis was more successful, but I think that was largely due to the different times.
