I am putting a clear plastic 1/4 inch sheet on my coffee table as at this time cannot get glass.

what could I apply to protect against stains,scratches and wear that would be durable and will not fade?

Nothing. Plexiglass and Lexan are very durable, however they will scratch quickly and often. There is nothing on the market that will remove them once they are there. The only way to remove them is to use a heat gun, however, there is a very fine line between hot enough to remove scratches and melting the product. You cannot use window film or any other product to keep scratched from occuring. Really the only product that will work for you is glass. Or you might entertain using plywood and floor tiles?? Or 1/4 aluminum, etc...

Both 1 and 2 offer valid suggestions. LEXAN would be slightly better; as it's formulated for greater stress/ impact/ shattering strength; but any acrylic based sheet is subject to scratching. That said; so is glass.

Covering is an option, but might defeat the entire purpose of a clear top on a table? I assume you want to be able to see THROUGH the top.

Cover it with doilies or a lace cover that lets you see thru but will protect the surface from scratches. Plexiglas scratches very easy.
