Definiately inner space, but it was the body of a man.
Fantastic voyage starring Donald Pleasance was very similar, but there were about 5 in the crew of the micro submarine, hence my first choice.

but I believe you're looking for 'Innerspace' with Martin Short and Dennis Quaid. Quaid is minaturized and accidently 'shot' into Short, creating hilarity.
