believe ti or not i checked carefully before i disconnected the hoses now i can't remember where they go.the top and bottom hoses are connected,but i'm lost after that...help.

they connect to the fittings on the cooler side of your radiator.

It does'nt matter if- it's an after cooler as in after the radiator connections. Generally it is a good idea to introduce the pressure side -(of the tranny-out line) to the higher point of the cooler in-tap. That way the lines empty by themselves while the pressure side remains full as long as possible.

It doesn't matter as long as the loop goes through the cooler or coolers as far as top or bottom and back to the tranny. It sounds like you are using two coolers to me so just make sure it has a loop.
