It could be 'they' or 'them' depending on the context..
"They (these people) have done a lot for this country."
"He shot them (these people) with a machine gun."
"I gave my last few pounds to them (these people).

"It was not what they (these people) wanted." IS correct.

Remember...They for subject, Them for object.

"It was not what they wanted" is a grammatically correct sentence. If it was marked wrong, you need to check why with your teacher.

They didn't want it. or That was certainly not what they wanted. or That couldn't conceivably be considered to be something that anyone in their right mind would want.
