Yes. There are many secret societies out there. And while secret, most are, in fact, pretty innocuous.

But are there some secret societies that have their roots in antiquity and still to this day exert influence over major institutions such as government, the church, industry, etc.

I'm not sure. But it certainly wouldn't shock me if there were. And if there are, they would not be nearly as romantic or mysterious as they seem in the movies. Rather, they would be groups of very powerful people with common goals who simply meet behind the scenes to collude and plan various things.
