My friend was deported from Japan for overstaying is visa in 2003. And banned from visiting Japan for five years He was also fingerprinted. Now the ban has almost expired he was to return to Japan will it be risk with the new fingerprinting laws? Or will it make no difference?

It really shouldn't make a difference, but just incase, go to your local Japanese embassy and ask...

The general principle in law is this: If a new law comes out it can't affect older cases, unless the outcome is favourable for the person in question.

He should just wait until the ban is expired. However, the new electronic fingerprinting system is unlikely to be cross-referenced to the paper fingerprints taken in 2003. The fingerprints taken as part of the alien registration process just sit in filing cabinets at the city offices.

He will be fingerprinted. At arrival or when applying.

Since the 20's of this month (November) all foreigners (very few, elite exemptions) will have to be fingerprinted, face photographed and interrogated to determine if there's any terrorist connection or if they have been black listed before or if they have criminal records.
If your friend has been deported before, I think he should wait until his penalty has finished and then have a very, very credible and strong reason to go back to Japan.
As I understand, he can be legible to come back again and then apply for extensions if he has a strong reason and purpose to come back.
It might be better to apply in the Japanese consulate of his residing country before taking the plane.
