I've read all the books in the His Dark Materials trilogy, of which The Golden Compass is the first. They are wonderful books. And yes, they do deal with religion, but it isn't religion as we know it. It is an altered fantasy religion, just as the worlds dealt with in the books aren't our worlds. It's kind of like religion taken to an extreme. What could happen if we allowed the church free reign to do as it liked without question.
