For less than the cost of the rework of the room over the garage you could get a modern very quiet garage door opener and have it installed with shock mounts to minimize any vibration.
Belt drive (uses belt on the rail instead of a chain) are the quietest style.

Just tell the truth, it's not the end of the world. In the future, don't even start up your car with the garage door closed, that's not safe anyway. And you know what, I just thought of a good lie for you. You started up your car, you got distracted and started feeling really sick, from the "exhaust" and the next thing you know, you hit the garage. It still sounds stupid, but he might have some sympathy for you....Yeah, better off to tell the truth. :)

A rubber mat (like the mousepad on your desk), can be installed between the opener and the ceiling of the garage. You can install it one corner at a time (use sections of mat), so that you don't need to completely rehang the motor.
Also, if the door, wheels, tracks, chain, etc. are older, an application of silicone spray can quiet down the rattles, and make it easier for the motor to move the door.

Sue's got it, rubber grommets or matting between your ceiling and angle iron holding your opener and and the angle iron and the motor/drive unit. The thicker the rubber the better mines 1/2 inch and I can't hear it.

Insulate and drywall the roof of the garage/your floor. Do it on the garage side.
