Eugenie has always intrigued me. And I think you'll find more will like it if you put the u-zhay-NEE pronunciation (many might be attempting YOO-jeen-ee LOL). ;)
Nicknames are harder, short of the obvious Gene/Genie/Gena or Gennie/Jenny sort. You could use Euan (like the masculine name, but not that odd considering Sam, Max, Alex, etc.). The Galician form of the name is Uxia (oo-SHEE-a or oo-SHYA), so that could be used as a pet form, as could Zhenya (a Russian pet form, basically). Just some thoughts.
Edit: Forgot you'd asked for other suggestions. ;) You might also like ...

Eugenie reminds me of diaper genie... I'm sure you DO like different names, but you aren't the one who has to live with the name, You aren't the one who will get tormented and teased, You aren't the one who will have to correct people about your name all the time.... That burden falls onto your little one. I"m not saying that you have to go with Emily or Jacob, but stick to something that may be unique but not off the wall...

Are you in the US? If so, I think Eugenie tends to sound harsh. In the UK, it has a much softer sound. Regional accents matter, too, of course, but for the most part, I think you'd be unhappy with this name if your daughter is growing up in the good ol' US of A.
And yeah, Genie *is* kind of the inevitable nickname.
Instead, how about:
India
Leacadie
Aracely
Elodie
Avalon
Vivica
Honora

It's cute but you're right, Genie may become the shortened version. To me, it's an English name, maybe because one of Sarah Fergeson's daugher's (former Dutchess of York) is named that.
I like Aislynn, Kendra, Mara and Brenda (Brena for short)
and Anthony, James, Carlo, and Erick

I like the name Eugenie. She would share her name with a Princess. As for nicknames, you could use Gen (Jen), Ginny or Iggy.
Good luck.
