There's too much verbiage. It makes the sentence much less effective than this shorter version:
"We have evaluated the contractor's performance only recently, as the contractor submitted his final report last week."

"... the contractor submitted their final report ..." should be: the contractor submitted ITS final report. That one is definitely a grammatical error.
(His or her could also be correct, but because you used "their" I'm assuming that the contractor is a corporation or some kind of business entity.)
Consider changing "due to the fact that" to "because." It's simpler.

I have taken liberties in rewritting your sentence. Contractor, being singular, should take either HIS or HER but not THEIR.
Note that I correctly have stated THE REASON...IS THAT... and not stated the commonly used but incorrect THE REASON...IS BECAUSE.

"due to the fact that the CONTRACTOR submitted THEIR final report only last week." If I'm reading the statement correctly, the "final report" is the contractor's. That means that the pronoun "their" should be "his" or "her" since contractor is singular.
