Should I seperate my brushes, in two cups - one for the eye brushes, one for the face brushes? Or just mix them in one?

I keep mine in the same container, and I don't have a problem at all. I just have to be careful not to touch the bristles with my hands, because the oils on your hands and fingers can get on the bristles and make the brushes not work as well.

It is up to you. I personally think it is easier to have them separted, I am a neat freak when it comes to things I care about lol. Maybe separate them so you don't mix them up and use them for the wrong things.
