I think people have mentioned what would be my top choices:
Bertrand Mister A's - fabulous view of the city skyline, great service and wonderful food.
Marine Room - in La Jolla, this restaurant is casually elegant. Make reservations for high tide for a room by the water...the water is right at the windows.
George's Outdoor Bistro Terrace - also in La Jolla is the best place to dine and watch the sunset

Another great place that specializes in desserts and teas is Extraordinary Desserts. The desserts are amazing and perfect to share. They have more than one location, but the most romantic is the one on 5th Ave....near Balboa Park. Their site is: http://www.extraordinarydesserts.com/

Betty's answer above has good suggestions. I especially would recommend Bertrand at Mr. A's...great food, fantastic view (eat on the patio; better views than inside in my opinion); pretty darn expensive but you only live once.
Another good choice is George's Calfornia Modern in La Jolla/Prospect for consistantly top food with dynamite ocean views (go during day though or else the view won't be much at night.)
A couple of top places for food in the county are Mille Fleurs in Rancho Santa Fe and El Bizcocho at the Rancho Bernardo Inn.
Cafe at the Prado in Balboa Park is very pretty, romantic, and good food.
Fun for brunch or lunch (as well as dinner) is the Beach House in Cardiff. Get seat out on the patio outside where there's a beautiful view of the coast. Near the Chart House in Cardiff but has outdoor seating, which Chart House doesn't.

But if you are a swanky younger couple the new "it" place is Jacks in La Jolla and i would suggest the "Ocean Room" if you make reservations.

I reccommend the "Charthouse", located downtown or in Cardiff by the sea. Jacks in La Jolla is also good. Also "World Famous" located right on the beach in Pacific Beach. For steaks the best place is in La Jolla called "Donovan's Chop House". Be prepared though it is expensive to eat out here.
