I'm not so certain that you need to change either of the "there are"s, but if you choose to, you might say something like, "Although construction regulations exist, there are also construction permits".However, that doesn't read better to me than your words.
What does concern me, however, is that you seem to have worded this as if those two ideas (permits and regulations) conflict, when actually, the concept of a permit implies that there are requirements of some sort, and the concept of requirements implies that permission will be granted if they are met.
Admittedly, requirements for a permit may not include regulations - just the payment of a fee, for example.
