I just bought a 96 honda civic, but the alarm/key-less entry isn't working. It has the standard head unit, as I realise that the alarm is wired through that.

Any ideas why it may not be working? Would the dealer have deactivated it to stop it annoying people while it was sitting in the car yard?

Battery is fine. There is no reason it should not be working

The reference to the battery may have been to the battery in the remote for the alarm system. If the battery in the remote is bad you won't be able to lock the doors with the remote. If you can lock and unlock the doors with the remote then the battery in the remote is good.

if the remote works but the alarm does not then one of the switches for the door, hood or deck lid is open circuited. The alarm won't arm if the control unit senses that the doors or deck lid is not closed. (there may be a switch on the hood but I'm not sure about that). Usually when a door switch si bad the dome light stays on unless 1) the bulb is shut off or 2) the bulb is burnt out. Check the dome light and see if it is working and if it goes out when all of the doors are closed.

then check the trunk to see if that light goes out when the trunk is closed (bulb also may be burnt out).

those are the typical causes of an alarm that won't arm.

hope that helps
