Is it better to go through all of the first poem, then the second poem, or, to go through stanza 1 of the first, then stanza 1 of the second, and so on?

It is better to analyze comparable issues concurrently but if not then analyze one poem then the other rather than stanza by stanza. What if the stanzas are of different in length and style! Hence, one then the other if you must. Comparison though is best done in terms of themes/content then style/form.

I would analyse both poems separately first, noting down themes, structure and poetic techniques in each. It's easier then to compare them for similarities (always noting the stanza and line number, respectively).

Last of all, I would contrast them (always focus on the most outstanding differences). This is the method that I found gave the highest marks when I was studying. Good luck!

You can't compare line by line, because you need to compare the content, the metering, the mood, the language, etc.

I find several different coloured highlighter pens come in handy for this sort of thing (using copies, of course!)
