If my answer to a question is the following "I indeed am one of them," should there be two commas before and after "indeed"? or is it : "I am indeed one of them"?

The question comes down to how you said it. If you said all the words at the same pace, no comma. If you said 'I (pause) indeed (pause) am one of them.' definitely commas. The pause does not have to be long or extended - any pause, however slight, warrants a comma.

When you use a colon, special grammar rules apply. So while that sentence would normally be a fragment for not having a complete predicate, the colon fills in for the verb. The comma is not required, but may be used for stylistic purposes. It is optional depending on how you want the sentence to be read. I kind of like it. In other words, that is a correct and grammatically appropriate title.

There should be a comma before and after the word because it interrupts the sentence, which is the rule. You would do the same for the words "he said" if they were in the sentence. It simply makes it easier to read. Of course, if the writer intends for you to stumble over the sentence for some reason, then she or he has the right to leave out the commas.

Comma's are used primarily to pause and connect sentence fragments. I am sure,you are not.I am sure you are not.Compare these two sentences see which one makes more sense to you?

I am indeed one of them. No commas needed. (Better sentence).
No commas are needed in either of your suggested sentences.

Your second suggestion is the better one. The first one is OK but the second one is more like the way we would speak.
