For flying at least, temperature inversions are a good thing. They usually mean more stable weather (i.e. less turbulence). Since an inversion means the air is not cooling as quickly with altitude, clouds tend to become more stratiform (layered & flat) as opposed to cumuliform (puffy and tall), since the hot, moist air isn't just shooting up through the sky and cooling off rapidly.

For the second question, hands-down it's the troposphere (i.e. the lowest layer), because that's where most clouds and surface heating issues occur.

I don't pretend to know everything here, so you might want to double check just in case. I'm just trying to put that meteorology class to good use! Hope this helps!

If there is an inversion layer near the ground, radiation fog occurs. The loss of heat by radiation of energy into space is the main reason for the formation of this type of fog and ground inversion is also one of the required condition for the formation of this fog.

If there is an inversion layer in higher levels ,it will oppose the convection current and the atmosphere will be stable at that level.Hence formation of clouds will not be possible.
Most of the weather phenomenon occurs in the troposphere only as the moisture is confined to the troposphere .About 90 percent of water vapour is present within a height of 8 to 9 Kms from the surface. Moreover, above troposphere, the atmosphere becomes stable as the temperature increases with height(inversion) due to absorption of UV radiation by ozone layer. It is for this reason that weather phenomena in which convection plays an important part, are confined to the troposphere only.
