The park is located at the headwaters of the Yellowstone River, from which it takes its name. In the eighteenth century, French Trappers named the river "Roche Jaune," which is probably a translation of the Minnetaree name "Mi tsi a-da-zi" (Rock Yellow River). Later, American trappers rendered the French name in English as "Yellow Stone." Although it is commonly believed that the river was named for the yellow rocks seen in the Grand Canyon of the Yellowstone, the Native American name source is not clear.

The above answerer is correct in that the term comes from the French...I'm not so sure about the native component as I have never heard this, and it was extremely rare for the French to take terms from the native American languages.

Regardless, I venture that the term "roche jaune" comes from the fact that sulfur geysers spot the area, creating yellow discharge on the rocks, in the water, etc. The later Americans simply piggybacked on the anglization.
