Late model e46 coupes have the white turnsignals with orange l.e.d.s inside. how come some of them have orange turn signals with orange l.e.d.s inside?

BMW are constantly updating their models in line with the competition, automotive fashion and what the law dictates at that time. Different specs are required by different countries, and BMW's suppliers change on a regular basis too. It is not uncommon for a part to go through many evolutions during even the first few months of production, this in some ways accounts for the varying part numbers on similar parts.
LED technology is still in it's infancy as well as can be seen by the lack of LED headlights (not advanced enough to produce these cost effectivley) and they might change due to increases in brightness and/or reliability.

Earlier cars seem to have amber LEDs while later models have all white LEDs.

I don't think their owners changed them from amber to white because they're quite expensive from BMW; and after market kits are only for "pre-LED" cars.
