Interestingly enough, I was just reading in Entertainment Weekly this morning an article with the creator of Hero's and he agrees with you!
He listed many mistakes they have made this season, Having the Japan storyline go on way to long, introducing all the new characters wrong. and being sluggish...He also stated that many new characters would not be sticking around because of the way they were introduced no one cares about them, and that they "re-tooled" the finale to take care of many issues he felt they had and to make season 3 able to start on a clean slate.
So good news, he said Season 3. So this season is a waste, but they see the mistakes made in their sophmore year and when they are juniors it will be your Heros again!
I should note, I have never seen this show. I work during that time but I wanted to answer since I was reading about it.

I think there have been several problems, although the last two episodes have been a huge improvement. The pacing has been way off, and it's felt way too sluggish. The Japan storyline, for example, dragged on way too long. Hiro was giving us recaps after only three episodes, which was completely unnecessary. They introduced too many new characters and haven't given enough screen time to the established ones. Several stories have felt forced. For example, Claire's story has felt wrong since the beginning - she watched her father take a bullet for her and now she's throwing hissy fits because he won't let her be a cheerleader? Her new boyfriend is creepy and abusive, and I have no idea why she would fall for him (although I can see potential for him to be a decent villain later). The stories have been too disconnected as well.
Luckily Tim Kring has admitted that they messed up, and says they're working to fix it. I think it's admirable for him to make a statement like that in public, and it renews my faith. Of course, I also think a big part of the problem is that they lost Bryan Fuller and some other good writers to Pushing Daisies, and replaced them with people like JJ Philbin, who primarily has experience with sappy teen soap/dramas. They need to work on better writers who understand the show and characters better.
And if Bennet dies, I will be one very unhappy fan.

I think it got more back in focus last night when it filled in the pieces of what had happened in the four months. I think the reason they keep bringing in these characters is to lead up to the "viral pandemic" that Peter and Caitlin saw where all the people are dead from the virus that Mohinder's sister had. And since only the "Heroes" could catch it, apparently more people are developing the mutated gene. So I see that they have a definite direction - they just don't want us to know all at once what it is.

I'm actually enjoying the show more this season except for the Kristen Bell character - she is much too comic book like a Mutant X character!
Also the twins story has dragged too long - kill off the brother and have Maya and Sylar hook up!
The rest of it I have loved much more than the first season: I thought there wasn't much of a plot to the first season (except for the Sylar storyline) but this season's storylines are great.

I kind of do but then again I still love the show. I think they introduced too many characters too soon, but then they are dragging things out with the original heroes. I hope they get back on track. The Japan storyline was really cheesy and took way too long.

Yep. I agree. Being an avid comic reader of The X-Men, the last few episodes with the Virus seems like a rip off from the X-Men and the mutant's battle with the Legacy Virus!
Heroes still does manage to surprise me somewhat with certain unexpected twists.

i think the writers are waay in over their heads. too many new characters (please just kill off the wonder twins but leave adam alone) and they have no idea what to do with all of them.
last night's episode was one i was eagerly anticipating and it just fell flat. the whole gina/nikki thing was just a cheap plot. dl survived being shot by linderman and then gets shot again and dies... wth?? i didn't need to see mah-jah and alehhhannnndroooo whimpering again. the petrellis, adam and elle were great. i really wanted to see matt's backsotry though.
all in all, too many shitty characters hence the shitty plotlines.

This one replaced into my admired. "The function of the President is to no longer persist with the path of the latest polls," he informed voters.
