I just finished reading Star Wars Rise of Darth Vader, and some helpfull tidbits are.
1) Anakin was the strongest of the Jedi, the only reason he lost to Obi-Wan is because he was in transition between the light and darkside of the force. found in Dark Lord rise of Vader.
2) Darth vader in the book found that he was very clumbsy in his outfit, and had to completly change his fighting style cause he couldnt even lift his hands above his head. needed to use the force just to walk, and slowed down due to the Heavy outfit.
3) Darth Vader can never sommon lighting bacause of his cyborg parts. Another weakness since joining the dark side.
4) As Anakin only three people were good enough with a lightsaber to injure him Dooku, Asajj Ventress, and Obi-Wan. And technically Obi-wan injured him as Darth Vader. But as darth Vader a lower class Jedi injured his arm, her name was Bol Chatak.
It seems that I wasnt able to find any good debats on this subject so I decided to post my own. thanks.

This question was answered in the Novel you just read and was confirmed in the New Jedi Order series.

Anakin is more powerful primarily because the force flows through living organisms - not dead matter. Obi-Wan was quoted as saying that "It's an energy field created by all LIVING things." Hence people with less organic parts are less in tune with the Force. Anakin, having just lost an arm, was therefore more powerful than Darth having lost more.

Arguably force strength should not be diminished by size per se (as in you cut off your arm, you should be smaller in the force, but size matters not) so one can say that it's more of the connection that's severed, not being complete. It's like having phantom pains where there is no arm. You feel it, but it's not there and you can't use it.

In the new Jedi Order, Luke considered this same question as did Darth Caedus' (Jacen Solo) master - she, Lumiya, claimed to be unable to fully master the ways of the Sith (Despite having claimed the title) because she was mostly cyborg already - as was the rogue jedi Alema Rar.

A contrary argument can be made though as to the source of strength of the Jedi and the Sith. Jedi are able to manipulate the force best while at peace, while the Sith manipulate it through sheer anger, hate, etc... which is an incredibly powerful motivator. And we've seen counteless demostrations as to how passion driven jedi become stronger.

In addition to Chatak, let's recall that Luke with incomplete training scored a hit against Vader's arm in Empire Strikes Back.

Anakin. It was stated in one of the other answers that it was because Vader had less flesh and blood ... that answer is right on. Answers for you questions follow:

1) The book does say that but it forgets one of the biggest reasons that Obi-Wan won ... Anakin's arrogance and his feeling that he was indestructible.

2) He did find the suit clumbsy ... think about it ... wouldn't you feel a little clumbsy trying to walk around with no legs or arms ... it was just a matter of getting used to it. And yeah, he did make a lot of modifications to his suit

3) Vader can't summon sith lightning but it's not another weekness caused by joining the dark side ... it's because he didn't have any hands.

4) Bol Chatak was able to get past his guard a little because she attacked him in a blind, hate filled rage.

Probably Anakin was stronger but he was hotheaded and didn't think things through.
Darth Vader may not have been stronger but he was smarter and was always one step ahead of everyone (like in The Empire Strikes Back when he heads Leia and Han off at Lando's city).

So it's Brains Vs Brawns. Darth Vader is probably a more formidable opponent than Anakin.

Darth Vader because he is more in control of the dark side of the force than Anakin was of the light side.
This is why Anakin was consumed by the dark side.
The mature Vader (Darth)cultivated the power while the mere child that he WAS (Anakin) ran amok with it.
There is more power in the control of a leser force than there is in the reckless abandon of a greater one.

Obi-wan told Luke that Vader murdered his father in the first film. Luke first heard that wasn't the case near the end of Empire Strikes Back. Events unfolded a lot faster in Star Wars than they did in Harry Potter.

Anakin defiantly! He is way cooler any how. He has more power on the light side. Light conquers evil.
