I would say the Zoo, it's the only one of the 3 that you can really spend a whole day at. Sea World is cool but it's a bit expensive and your pretty much done after a few hours, the Zoo is the largest in the world and has a ton of cool animals, shows, shops and restaurants to visit. The wild animal park is about a 40 minute drive north of San Diego in Escondido, it's cool but again you can't really spend a whole day there, it's neat to see the animals roaming free but you can see all the same animals at the zoo. Plus you are right in the downtown area at the zoo, so you can head down to the Gaslamp or Little Italy if you have time for dinner or want to do breakfast before hand. Both cool places to see as well.

My answer would be the zoo, but I just asked my husband and he said the Wild Animal Park. So, based on the previous answer, I guess it goes to show that what's best is in the eye of the beholder.
In defense of my answer, the zoo is very central to San Diego and other things you might want to do (Harbor area, Gaslamp, Balboa Park museums). The WAP is outside of Escondido so about an hour drive from the core city area; not a lot around there besides the WAP to see.
Seaworld is also pretty close to the core city area, but it's just never thrilled me all that much. Which isn't to say that someone else might have a different opinion, of course.
I suggest you do a little reading up on all three and decide what YOU would like best.

I think the Wild Animal Park is the most interesting. There are a lot of different types of animals and you get to see them roam around in a somewhat natural habitat. The animals are not enclosed in cages and you can see different species co-existing with each other. When we were there we went on the train ride right before sunset and it was beautiful. The settingof the WPA is great.
I would say the only draw back is that you have drive about an hour each way.

I would think Wild Animal Park might be the best choice because it is unique.
