I have two theories. One's silly and one's probably pretty close to the actual truth.
Theory #1: He wouldn't be able to fit his flipper feet into the legs. Told you it was silly.
Theory #2: Walt Disney probably toyed with the idea and couldn't make it work because Donald Duck is the only character with a body shape that isn't humanoid. His bottom half is oddly shaped and wouldn't support a natural looking form for pants. Where as Mickey and Goofy are shaped like people, the form of pants flow better on them.

It's hard finding pants specially made for the tail. Especially for duck the tail is actually higher up then dogs and at the point at as if you were to cut it would rip the whole pants. Anyways that's my theory lol.

It causes his feathers to rub the wrong way and he chafes. The censors let it through though since his feathers covering his naughty bits. The same can't be said for the porno star porky pig.
